This study was developed in Trujillo city, in 12 creole and improved guinea pigs of 51 days old, from the district of Cajabamba, Department of Cajamarca. The animals were divided into two groups for histological comparisons, in the first group, the comparisons are shown according to genetic group, creole versus improved guinea pigs; in the second group, the comparisons between improved guinea pigs are shown according to the feeding system, diet 1 based on alfalfa versus diet 2 based on alfalfa plus concentrated. It was determined variations in villus height, crypt depth and relation villus/crypt in the intestinal segments of the duodenum, jejunum and ileum with Tukey statistical test with a confidence level of 95%. According to genetic group, the depth crypt was depther in improved guinea pigs than in creole guinea pigs in segments of the duodenum, jejunum and ileum, without affecting villi height and relation villus/crypt was lower in improved guinea pigs (P<0.01) in all three segments. In relation to the feeding system, improved guinea pigs who received alfalfa plus concentrated in their diet, had higher villi height with a highly significant difference (P<0.01) in intestinal segments duodenum and ileum and significant difference (P<0.05) in jejunum, without affecting crypt depth in duodenum and jejunum and the relation villus/crypt was higher (P<0.01) in improved guinea pigs who received alfalfa plus concentrated in the duodenum and ileum segments.
