This document, basically deals with the study of an application software to simulate parameters in the production of Biodiesel from cotton oil (Gossypium herbaceum) and its economic – environmental analysis in the city of Iquitos, based on the Superpro designer platform V 0.6. The elaboration took into account the physical and chemical characteristics of the raw material, the process and the characteristics of the main product (biodiesel) as well as the secondary product such as glycerin. The production of biodiesel consists of three stages: stage of the primary section, the stage of the refining section and the stage of the glycerol purification section. The design was developed for a production of 38 945 Ton/year, operating 330 days a year and a mass flow of 4917.36 kg/h obtaining 4261.05 kg/h of biodiesel and 481.53 kg/h of glycerol with a conversion percentage of 90.29%. The total investment capital is US $ 10 297 000 with an investment return rate of 40.66%, and the recovery of the capital employed to put the project into operation is 2.46 years. With regard to environmental analysis, only methanol with a low annual percentage of 6.24% and as a product that is not very harmful to the environment is achieved as a volatile waste, achieving the proposed objective.
