Aniba rosaeodora Ducke "rosewood" is an Amazon forest tree in endangered, which has "Linalool" an aromatic compound with high economic value in the fine perfume industry. To evaluate the genetic diversity of this species, 90 genotypes from 8 populations were collected and 11 ISSR markers were used. The isolated DNA was of excellent quality, as demonstrated by the electrophoretic and spectrophotometric test. From this, 11 ISSR markers were amplified, obtaining 375 polymorphic bands and an average PIC of 0.774. The average of the effective number of alleles (Ne), the genetic diversity of Nei (He) and the informative index of Shannon (I) were 1,485, 0,294 and 0,453 respectively. The result of the AMOVA revealed a high genetic variation within the populations (88%) and low among the populations (12%). The genetic structure, the Neighbor Joining and the main coordinate analysis, grouped the 90 genotypes of Aniba rosaeodora Ducke into three groups (A, B and C). Several diversity parameters were calculated at the inter-population level, which revealed a greater genetic diversity in the group A due to the greater gene flow. The Neighbor Joining analysis united groups A and B, while group C was found to be quite divergent. The genetic structure revealed that the Mairiricay (13 and 15) and Tamshiyacu 3 genotypes have a higher level of genetic diversity. Finally, these results are crucial to plan and design management and conservation strategies for Aniba rosaeodora Ducke in the Peruvian Amazon.
