The aim of this study was to identify single nucleotide polymorphisms (SNPs) in keratinassociated protein genes, in alpacas (Vicugna pacos). The specific aims were a) identify the keratin-associated protein gene sequences in the VicPac3.1, b) identify SNPs in the gene sequences (exons, introns and/or untranslated regions), and c) select the identified SNPs, considering quality parameters (minor allele frequency, length of the flanking sequence and absence of additional SNPs in the flanking regions). The study was conducted on a total of 34 keratin-associated protein genes (KRTAPs), which are annotated in the database of the National Center for Biotechnology Information (NCBI). To identify the SNPs, the reference genome VicPac3.1 was compared to nine genomes (stored in NCBI) and reads from 300 alpaca reduce representation DNA libraries, using BLASTN. The minor allele frequency (MAF) and genotyping rate were calculated using KGD and PLINK software. While the Illumina Score was calculated through the Illumina Design Studio software for each SNP. Markers with MAF ≥0.05, a genotyping rate > 45 % per SNP based on read sequences and an Illumina Score ≥ 0.6 were selected. Sixty-seven SNPs identified in intron, exon and/or untranslated regions of the keratin-associated protein genes, met these parameters. Of these, 35 SNPs were included in an alpaca SNP microarray and 32 SNPs were confirmed as true SNPs.
