The world market, in recent years, is demanding in terms of safety, since concentrations of ochratoxin a (OTA) that exceed their maximum permissible limits (LMP), is the cause of the rejection of export coffee. The objectives of this research were to quantify the concentration of OTA and identify OTA-producing fungi. Samples of parchment coffee beans were collected in warehouses of the companies El Diamante Agrarian Coffee Organization, Jaén; Agrarian Coffee Cooperative CASIL LTD, San Ignacio and Agrarian Cooperative and Services Union of Ecological Coffee Growers-UNICAFEC, San Ignacio, from the Cajamarca region, Peru. OTA was quantified by the ELISA method in husks, green gold coffee beans, roasted coffee beans, ground roasted coffee and coffee essence. The Potato Dextrose Agar, PDA, culture medium was used for the isolation of fungi associated with parchment coffee beans, green gold coffee beans, and roasted coffee beans. Significant differences were found in the concentration of OTA in the different stages of coffee processing and that the highest concentration of OTA occurred in green gold coffee – with and without defects. It was determined, in all the stages of coffee processing, that the OTA concentration did not exceed the LMP (5 μg/kg). Five species of the genus Aspergillus -A. niger, A. flavus, A. oryzae, A. tamarii and A. fumigatus and one species of the genus Penicillium – P. citrinum, were isolated. A. niger had a higher incidence from 76.6 to 91.2% in parchment coffee beans and from 80 to 97% in green gold beans. In roasted coffee beans did not develop fungi.
